After defeating the house by blowing it up with a dynamite, Chowder and Jenny congratulate DJ from the ground as he hangs on a crane. Reuniting with Chowder in a circus-like room, they find the remains of Constance, and unsuccessfully attempt to douse the furnace, resulting in all three of them being separated again by massive pipes. The three then have to fight their way through the corridors while dealing with more enemies, reuniting again at the entry hallway, where they get the house to spit them out by pulling on the uvula. After a chase to a construction site, where Chowder engages the house with an excavator, DJ swings on a crane and throws dynamite down the chimney, blowing up the house. When Zee's boyfriend Bones later pays a visit, he recalls the time Nebbercracker stole his kite, as well as relating rumors of him cannibalizing his wife.

DJ is given the dynamite, and he and Jenny get accidentally thrown into the huge pit where a lake has been drained. Chowder managed to bring the house down into the pit where it crumbled to pieces. Thinking that they have won, they cheered until the house starts to reconstruct itself by making it a deformed monstrosity.

At the start of the game, Jenny and Chowder are separated from DJ, with Jenny getting stuck in the attic, while Chowder finds himself in the greenhouse. DJ, meanwhile, has to explore the first and second floors of the house, finding keys to unlock doors, and moving crates and uncovering secret passages, one of which leads to the basement, where he contacts Skull for information on how to deal with the house. DJ, along with Chowder and Jenny, is one of the three playable characters in the video game based on the film. DJ was happy that he didn't cause the old man to be killed, but only crippled him instead.

The trio then sees a dog starting to pee on the Monster House's lawn, the house then grabs the dog with its tongue and pulls it inside just like a frog does. Overhearing this, Constance becomes enraged, uses two trees to lift the house from its foundation, and chases her husband and the children. Nebbercracker tries to comfort Constance and explain everything is for the best, but when she realizes his intent to destroy her with some dynamite, she attacks him. Chowder combats Constance with an excavator from a nearby construction site, into which the trio then lure her. Swings out on a crane's hook with the dynamite, dropping it into the house's chimney and vanquishing Constance. Finally freed, her spirit briefly reunites with Nebbercracker before ascending to the afterlife; he thanks the trio for freeing them from their suffering.

Some of the scary parts may be too intense for very young or very sensitive children. While Chowder says that he is not and when it is an accident, they called it a "manslaughter". As DJ prepares to throw up (puke), Zee arrives and Chowder goes home. DJ’s teen babysitter, Zee, scolds her boyfriend, Bones, for putting the moves on her (“You have no respect for women”) and kicks him out of the house.

The cops then get eaten by the house as they investigate it themselves; the house then devours their car, though the kids manage to escape. DJ, Chowder and Jenny then fall into the basement and find an enormous collection of toys accumulated from Nebbercracker's lawn, as well as a locked cage that DJ opens with a key he found on the lawn. They find the body of Constance the Giantess, Nebbercracker's wife, encased in cement. They begin to find out why Nebbercracker did this to his wife until DJ accidentally falls onto the body and screams in terror as it cracks open to reveal a skeleton. As Jenny and Chowder were captured by springs and snake-like pipes, DJ walks up the basement stairs until the stairs start to attack him as he climbs up to the first floor.

By this point, DJ learned that all this time, the house was possessed by Constance's spirit. Next, when DJ calls Chowder on the phone when he was thinking Nebbercracker was haunting him, he asks him where his parents are, and Chowder tells him that his Dad is at his pharmacy and his Mom is at the movies with her personal fitness trainer. Bizarre supernatural events cause a dead woman’s tormented soul to possess a house and the property around it. When the home is finally destroyed, we see Nebbercracker embracing a misty specter in the shape of his wife before her liberated spirit is whisked off to who-knows-where. [Spoiler Warning] Not actually dead, Nebbercracker returns and acts nobly alongside the kids. He also explains that his years of hostile warnings to children were meant to protect them.

The battle between Chowder and Constance causes DJ and Jenny to fall into the lake, and seconds later, the two of them as well, causing the house to fall apart. He explains that he has heard about human souls and spirits possessing and merging with man-made structures, turning them into monsters, and that to kill the possessed house, they have to strike at the heart. However, their plan is foiled by police officers Landers and Lister, who arrest them when they find that they stole the cold medicine. The house tricks the officers into coming closer and eats them both, along with their car. He crawls up to the house, and on his way he finds a beer (left by the drunk Bones).
They conclude that the heart must be the fireplace, as DJ realizes that the chimney has been smoking since Nebbercracker's heart attack. DJ explains that he feels Nebbercracker is back from the dead, and the two boys go to investigate the house. Chowder goes up to the house, against DJ's protests, and rings the doorbell, causing the house to awaken, revealing it to be a monster.
